The image well is ignoring your edits and starting at the beginning of the clip.

Final Cut Pro always resets the image well from frame 1 on each clip instead of maintaining sync. It also ignores in and out points that were set on the original clip. Motion and After Effects don’t suffer from this problem.
Our workaround is to create stereo pair nests as shown in the Getting Started with Stereoscopic 3D Material tutorial video. We created the “Stereo3D Clip Coupler” in Stereo3D Toolbox 2 to speed up this process. You can then use those nests as source clips in a sequence and edit without issues.
In the near future we will release the Stereo3D Quicktime Coupler app that can be used to couple left/right quicktimes into stereo pairs for use in Final Cut Pro. This app was demonstrated at NAB 2010.
